Mr Trump has refused to certify to the US Congress that Iran is complying with the terms of the deal.
"The US president is reflecting stupidity", Khamenei said, adding that the reason he is annoyed with Iran is because USA policies in Syria, Iraq and Lebanon have failed.
The Leader further asked Europe to stand against the U.S. practical actions and refrain from interfering in Iran's defensive issues.
"But we will try on our side to obtain the comfort that we can continue the project, which will be our priority", he added. "We welcomed this, but this is not enough", Khamenei told a meeting with a group of outstanding university students on October 18, the leader's official website reported.
He said Mr Trump was "mad" because Iran was spoiling USA "plots" in Lebanon, Syria, Iraq and Egypt, according to an account of the meeting with the students that was posted on his official website.
The deal signed in Vienna in 2015 between Iran and six world powers - the U.S., Britain, Russia, France, China, and Germany - saw internationally observed limitations to Iran's nuclear weapons program in return for the lifting of global sanctions.
In a major shift in US policy, Trump also said Washington will take a more confrontational approach to Iran over its ballistic missile program and its support for extremist groups in the Middle East.
European Union foreign ministers on Monday urged USA lawmakers not to reimpose sanctions on Tehran but also discussed Iran's missile program, which they want to see dismantled.
"Why do YOU have missiles?" Total was the first Western oil major to sign a deal with Iran to develop phase 11 of Iran's South Pars, the world's largest gas field.
"The Europeans' following of America's bullying policy is not acceptable for Iran", he said. "Why do YOU have nuclear weapons?"
"Americans are angry because the Islamic Republic of Iran has managed to thwart their plots in Lebanon, Syria, Iraq and other countries in the region", Khamenei said.
"It is not acceptable for us that Europe repeats the United States bullying against Iran", he added.
